Recently I switched from the default install of geary to the flatpak version. But I noticed that the flatpak version is not displaying with the theme I currenty have. Is there something that could be done?
My understanding is that flatpak’s only support theming if the theme you are using is also a flatpak - and is also installed.
Otherwise it defaults to adwaita.
Installing flatpak themes could somehow break the themes of UB?

No. Flatpak’s just like snaps are isolated from the main system. So you cannot overwrite stuff by installing flatpaks
